Forced to move out from her suburban hometown because of her father's promotion, Blythe Baxter moves into an apartment located in a crowded city. Her apartment is located above the eponymous Littlest Pet Shop, a pet store containing a day camp for various pets. Her adventure begins when she discovers that she alone can miraculously understand and talk to all of the pets as well as other animals other than themselves. She and the pets go on several adventures together, only to find their day camp is being driven out of business due to a larger pet store managed by twins Whittany and Brittany Biskit, along with their father Fisher Biskit. Having no other options, the pets turn to Blythe to help them save it from closing down.

When Zoe discovers her sister Gail trapped in the Largest Ever Pet Shop, it's up to Blythe and the pets to bust her out. But first, they'll need to get past the Biskit twins and their high-tech security robot, Monban.
Pepper tries her paw, er hand, at insult comedy much to Penny Ling's, chagrin while Blythe defends the Biskits against a bully earning the twins' shallow gratitude.

Blythe tries to find a boy who dropped his keys in the park with some help from Sunil's "psychic abilities" which Sunil himself has so little faith in, he assumes Blythe is lost in the city and enlists the other pets, along with a visiting parrot, to help find her.
While hurrying to meet her friends, Blythe overloads the dumbwaiter and finds herself stuck in it along with Zoe, Pepper and Minka, leaving it up to Penny Ling and the boys to get them out before they drive each other crazy.
Mrs. Twombly runs out of her favorite cleaning spray and must find it quick to remedy her annual 'clean fever', while she's away Blythe does her best to keep the peace between Zoe and day camp visitor/old rival Madame Pom while the newly formed dance team of Penny Ling and Vinnie nearly destroy the shop practicing their new routine.
Blythe wants the Biskit Twins to join the Mathletes after she overhears them using a secret twin language to solve complex math problems while the pets assume the Siamese cat visiting the Day Camp is up to no good.
Vinnie gets to visit the set of his favorite dance show, but when he's rejected by the show's judges he hits the streets where he is be befriended by a troupe of street-dancing lizards while a very nervous Blythe gets roped into dancing on the show.
Sunil switches places with Shahrukh, a famous movie mongoose and discovers that the life of a film star isn't all it's cracked up to be while the pets find spending the day with the pampered and demanding Shahrukh to be exhausting and annoying.
Russell hitches a ride to school with Blythe inside her new backpack and promptly gets lost while back at the pet shop, a temporarily bandaged Zoe asks Penny Ling to relay her true feelings to a handsome doggie day camper, Digby.
Youngmee's Aunt Christie opens a sweet shoppe right next door to LPS and the pets, along with Aunt Christie's bunny rabbit, Buttercream get trapped in the shop's pantry after gorging on sugary treats.
Blythe jumps into Aunt Christie's new catering truck to bring it to a stop after the pets accidentally slip it into gear, sending it careening down the street, but everyone, from a police officer to Blythe's dad assumes she was taking the truck for a joy ride because Blythe can't and won't reveal how she knows it was really the pets who were responsible.
Roger surprises Blythe at school so they can spend the whole day together. Meanwhile, Minka tries to be best friends with an antisocial tortoise.
While helping Youngmee fill a huge cupcake order for the Biskit Twins quarter birthday party, Blythe accidentally loses her new favorite necklace in the batter and she and the pets will stop at nothing to retrieve it.
Blythe comes down with a bad cold and finds she can't understand the pets anymore while Vinnie is accidentally transported to the dump and has to find his way back home through the dangerous city streets.
As Blythe and friends prepare for a cake-baking competition, the pets and their neighbor Buttercream team to keep the Biskits' from cheating their way to victory.
Against Blythe's better judgement, she and Zoe agree to appear on the "Toddlers & Tiaras" reality show as they compete in a pet pageant where Blythe discovers that such competitions really do bring out the worst in people.
Pepper's comedy idol comes to visit LPS but she must work hard to earn his approval. Meanwhile Blythe learns that Mrs. T was the inventor of a unique sport.
When Mrs. Twombly discovers that she's been outbid at an auction for a highly coveted doorknob by Fisher Biskit, she and Blythe take a visit to the Biskit mansion to see it in person.
Zoe and Pepper get ultra-competitive while planning a party for Penny Ling, while Vinnie loses his tail and is shocked to find, it makes him a better dancer.
Hunting for Mrs. Twombly's missing glasses, Blythe meets Shivers, a charming squirrel who is taking everybody's things. Blythe and Pepper help rehabilitate his hoarder's home.
Blythe is accepted into the junior program at a prestigious fashion school and has to deal with the anxiety of leaving family and friends for the summer.
