While Alex, Marty, Gloria, and Melman are still relaxing in Africa, the four penguins: Skipper, Kowalski, Private and Rico, have returned to New York City in Central Park Zoo. The Penguins will rule the roost at their Central Park Zoo home, doing secret missions in the heart of New York City. At times their secret missions beckon them to venture out of the zoo. Just as the team thinks it has its urban acreage under control, a new neighbor moves in next door: Julien, King of the Lemurs. Now the penguins must compete against him for the supreme leader of Central Park Zoo.
Private wears a monkey suit disguise in order to take a trip to the moon.
The penguins are about to start their autumn schedule when a severe blizzard scatters the team: Skipper and Marlene are trapped in a convenient store with Officer X, Kowalski and Private are stuck with Fred in his tree, and without Rico, they must find a way to save themselves.
Rico gets some teenage beavers to fix a collapsing tunnel, but romance interferes with their work.
Doris the dolphin's quest to rescue her brother Francis from Seaville brings her to the lovestruck Kowalski.
